This is also pretty much why I refuse to learn a programming language because everything I've seen and heard about it makes it sound like the abyss.

I, like nine, assume that a .gmk file is the input to gamemaker, and not the output? Each of those files representing a different 'version' of your source?
Lookup 'git' and 'Mercurial'. Both will do what you need.
