I, like nine, assume that a .gmk file is the input to gamemaker, and not the output? Each of those files representing a different ‘version’ of your source?

Lookup ‘git’ and ‘Mercurial’. Both will do what you need.

I picture desks being flipped every time someone asks Tom how the game’s going. Followed by lots of enraged screaming and stomping out of the room.

This is also pretty much why I refuse to learn a programming language because everything I’ve seen and heard about it makes it sound like the abyss.
